Quality Control to Find Hidden Genomic Gems in Vitis

Abstract:
Genomic analysis of plant species brings a sometimes-overwhelming quantity of data. It is often easiest to discard any data that does not meet quality thresholds. In a study of hemizygosity in Vitis breeding data, we discovered some unexpected patterns to data point drop out. The regular patterns to these “junk data points” suggested that there may be some value in deeper analysis of quality control. We discovered potential typing artifacts as well as multiple ways to improve the reference genome sequence.
